I don't think there are an awful lot of submariners in FFVI, so that's what makes it great.

Submariner is probably an accidental mistranslation of what was supposed to be sandworm: its Japanese name must imply submerging in some way. Nevertheless, I prefer submariner, I mean come on! Who would say that?

Submariner seems a bit more odd and eccentric, which I think is more fitting a thing for someone like Kefka to say. Besides, it's a classic line in the same respect as 'you spoony bard' now.
Aesthetically speaking, the alliteration of "son of a submariner" has a ring to it that "sandworm" just can't pull off. two "su" sounds are better together than a "su-sa" combination.
