If you're talking first-person shooters, I don't really like those.
If you're talking SPACE SHOOTERS (http://www.youtube.com/watch?v=XbK5rx9UTIE&fmt=18) (or spaceship games (http://shmups.system11.org/viewtopic.php?t=23330)), Gradius Gaiden is the best ever.

If your talking side-scrolling shooters, Contra.

I wouldn't narrow it down to FPS, 'cause I wanted to include games like Gears of War, which isn't technically a FPS. So I guess every shooter counts.

If we're talking arcade-style scrolling shooters... *deep breath*
- Project Touhou (especially Perfect Cherry Blossom, Mystic Square, Mountain of Faith, Subterranean Animism, and the new Undefined Fantastic Object)
- Mushihimesama
- ESPGaluda
- DoDonPachi Dai-Ou-Jou Death Label
- Radirgy
- Gunbird 2
- Karous
- Twinkle Star Sprites
- Shikigami no Shiro 3
Just to name a few.
As for FPS games, I play Halo 3 and Call of Duty 4/World at War occasionally.

Timesplitters games are great. Halo 3's good enough. Wolfenstein: Enemy Territory is great fun. Mass Effect is good for it's overall awesomeness that happens to include shooting. :p What else have I played... not much springs to mind, really. Oh! Left4Dead is great for some good old fashioned mayhem. :D

Halo 3, Wolfenstein: Enemy Territory, Half-Life 2 (and its even better Episodes), TimeSplitters: Future Perfect and good ol' GoldenEye. I never say no to a spot of Medal of Honor, either, although I haven't played any of the new generation ones.
If we're including non-FPS, then Gears and Gears 2 are obvious contenders. Hell, Saints Row 2 and GTA IV could also be thrown in there.
