You have to find an alternative route.

I think you have to stop Atomos at another location, then ride him back there, then use him as a bridge. If you're in the spot I think you are.

Unfortunately, its been too long, I don't remember. I took a break from the game shortly after Atomos.

Ride Atomos in Sulyya Springs, back to Mah'Habara. When you arrive, there should be a blue jump circle on both side. You jump on Atomos and then jump to Twilit Cavern.
