It was burning down and infested with fiends, so what? fiends are everywhere, one blown up city of them isnt going to make a difference and fires can be put out. I cant think of a good reason to blow up home.

It wasn't the fiends, it was all the Guado. They wanted to kill as many Guado as they could, because the Guado were with the temples, of which the Al Bhed were opposed to.

It kept their technology out of enemy hands, inflicted heavy losses on those enemies, and reduced the chance of the Al Bhed survivors being pursued or tracked down to their new homes. All in all, it strikes me as a sound decision, if a violent one.

Plus 'splosions.

Their technology went against Yevon's teachings though, which is why they lived in the desert in the first place. I find it a strange reason to blow your home up because you didn't want someone who wouldn't use it to take it. Plus, they're the only people in all of Spira with access to a functional airship. Who could follow them? Al Bhed weirdos.

You forgot that Yevons used tech that went against their teachings behind the screens, I'm not sure if the Al Bhed knew this though, can't remember if you blow up home or find out about the darkside of yevon first. If you its the former than I agree with your confusion, but if it's the latter than I can understand why.
