I honestly can't remember if anyone has done this type of thread since it was released... Anyway...
My favorite story boss is probably going to be any fight with the Judges or the Espers. Specifically Judge Bergen and Judgemaster Gabranth, and for Espers, it's Belias and Famfrit.
For unimportant story bosses, probably Firemane, Elder Wyrm, and the battle with the Mandragoras
For Mark Hunts: Deathgaze, Pyrlaster, and Fafnir
For Elite Marks: Gilgamesh is a given, Carrot was fun, Orthros was amusing, and the Shadowseer fight was awesome.

Yiazmat. Because I went into the battle completely underleveled and spent a total of 11 hours fighting him before getting decimated by him when I got him down to 4 million HP ("down" to 4 million HP always makes me chuckle).
And, no, not 11 hours all at once. Thank you for being able to save during that fight.

Yiazmat only took me two and a half hours, thankfully. That fight was annoying as smurf.
I'm going to go with Shadowseer, just because of how awesome it was. The storyline bosses don't even compare. Gilgamesh second.

Was that really how it happened? I thought that even though everyone else thought he was the hunter hunter, he thought somebody else was; maybe I remember wrong and he was pretending to hunt other hunters to make the real hunter hunter come out of hiding.
...Wow that sentence is total grammar overkill.

I don't know, really. I could pick Ultima if I had actually fought her myself. Maybe Cuchulainn? Or Zeromus? Or the Gil Snapper? Or Cid? or Deathgaze (jerk)? Or Bomb King (re-jerk)? Or the Elder Wyrm (one brutal mofo)? This game frankly overloads with compelling boss fights. I can't find the strength inside myself to just pick one!

Gilgamesh (second round, I think) was the most epic battle I had in the game. Easily my favorite overall.
Out of the story bosses, Elder Wyrm was an exciting fight, though could be very annoying.

My favorite battle was the t-rex in the beginning of the game. I killed it so good.

Who is that stupid dragon in the jungle thing. I forget. I hated and loved that boss. I hated him because he was so hard my first playthrough! But i enjoyed the challenge.

That would be the Elder Wyrm. It's weird have another boss fight this soon after Tiamat, and moreso considering that the characters have apparently no context to provide about the Elder Wyrm, as they say nothing when it appears and nothing still after it dies. What's even weirder is that it's this difficult considering how early in the game it shows up. I know you can avoid him, but the normal monsters in the area you need to through for that are something like 30 levels ahead of you (and they're the aggressive type). But yeah, overcoming this one certainly gives a thrilling kind of satisfaction.
