So... why did they play the Shinra music for this scene? (Wutai spoilers)

When Yuffie and Elena get taken by Don Corneo; before the game shows him (and Elena for that matter) we hear the Shinra music for a few seconds. Why is this? Were Square trying to mislead us into thinking that Yuffie was captured by Shinra?
