MGS3 was like an Easter Egg Hunt all in itself. The actual game was secondary.

Yeah MGS is pretty much the king of pulling off fun little Easter Eggs. I think Mantis reading your "mind" and the Dracula "Nightmare" Mini-game are my two favorite in the series.

Though I do like the sly shout-outs to Chrono Trigger in Chrono Cross, especially finding an Enertron and having it do exactly what it did in CT even the "you're still hungry" bit of narration.

Having Lucca explain how save points work in Xenogears was a fun treat but I also loved a lot of the game's little things that people often overlook in Lahan or other locations.

Having Doga and Unne's theme play in FFIX was a treat, and finding some of the game's sly references to other FFs in XII was also really fun, especially the Spoony Bard line.
