Well I think he is, I have always thought that, and in my opinion it is a great characteristic. I like the idea of an effeminate villain and I think it worked very very well for Kefka and Kuja. To me, it is more a powerful statement than a straght-out hard ass.

That's just my opinion, there is no way to actually know if the developers wanted Kefka to be a homosexual, although he is most certainly effeminate, just like Kuja in Final Fantasy IX.

If the creators had intended for him to be gay, then there would have been some mention of it in the script somewhere, but there's not--not even in any of the various fan translations. So, that's that.
