Are their any super bosses like the Weapons in FFXI?

Yes, do a search on google or something, there is ultima weapons and all.

weapons in FFXI arent like the weapons in other FFs, but there are gods and hypernotorious monsters that are really hard, gods take a full alliance of 18, sometimes a lot more for some monsters. there is a dragon named Vrtra that we took almost 100 people to and we still lost. if that works for ya then yeah there are, if you arent satisfied with 100 people not being able to kill a mob, then no lol

havent gotten far in CoP, i only beat the minotaur so far, CoP doesnt really appeal to me that much. all the promyvions were were like a mini dynamis lol

You fight the Ultima Weapons that look like the ones from other Final Fantasy games after you fight Diabolos in Chains of Promathia, I think. I guess I'll just have to beat Diabolos and find out for myself!

Vrtra was beaten on Titan this week by a JP LS called OrzOrz, they used a full alliance for it XD there are some pics on the Titan Server in Killing Ifrit of people with the title Vrtra Vanquisher or something. Woot Titan!
