The main people who made Xenogears formed Monolithsoft, which develops the Xenosaga games, I guess because Square didn't want to make any more Xeno games. Xenosaga does draw plenty of inspiration from Xenogears, but their storylines are separate. Namco publishes the games.
For the record, Square didn't make the first Breath of Fire game; Capcom did. Square just handled the translation and Western release of it.

They are set in the same universe, but in different time periods. It is known that Xenosaga takes place in 6010AD. Thus Xenogears (for obvious reasons if you've played the game) cannot possibly take place until 16 010AD.
(Small Spoilers Ahead)
But the games do intersect a little. Xenogears also mentions Lost Jerusalem, for instance. The E.S. Gears from Xenosaga Ep.III have names identical to the twelve anima relics in Xenogears. The Zohar and the Wave Existence (U-DO, in Saga) are present in both games.
Other similarities can be theorized, but until Ep. II comes out and we learn more it's difficult to say what else is relevant.
Just buy both of them. Seriously. Actively choosing not to play Xenogears is silly.
Also, don't forget Xenosaga: Pied Piper.

U-DO is the Wave Existence? When do they say that? I must have missed it.

They don't state it explicity, but they imply it somewhat strongly. First, we have a supra-dimensional being (they say, in Ep.I, something to the extent that U-DO is beyond normal understanding/confines). Second, we have a being contained within the Zohar. In itself, this very strongly implies Wave Existence. Third, U-DO operates via waves (thus the U.R.T.V.s with their counter waveforms). Fourth, we know that, during the Zohar Engine's original activation, it stalled and pulled the WE from a five dimensional universe in order to fulfill its infinite-energy-via-probability-strings operations. Even if this activiation wasn't during the Miltian Conflict (which would be a plausible time for the initial activation; did anybody mention U-DO's existence before the Conflict?), the Zohar Modifier was active by the end of Ep.II (otherwise the Space-Time Anomaly wouldn't have formed), thus the WE should be inside it.
I could be wrong though; that's just the conclusion I've drawn from the information I've seen so far.

U-DO is not the Wave Existence. U-DO is a malignant entity, whereas the Wave Existence is much more benign.
Rather, I believe that U-DO will eventually merge with KOS-MOS, creating the Deus Weapon System.

(Random Spoilers again)

The WE doesn't control the use of its powers. If its used for a malignant purpose, it's malignant. If it's not, then it's not.
And Albedo implies that U-DO is supra-dimensional (right before his speech about evolving humanity into the fifth dimension). He IS a wave existence (again, even the U.R.T.V.s fight him with waves) of some variety, though you could construe that he's not the same one as the XG existence. And he IS, assumably, locked in the Zohar. Wouldn't it be a little weird to switch wave existences partway through?
Also, save for the Zohar itself, the Deus System was built/researched by humans, so a KOS-MOS/U-DO hybrid seems farfetched when the latter isn't even human-designed.
