Could black mages be accepted?

Sure, I don't see any reason why they wouldn't. It's more of a question of is a particular black mage able to live peacefully with humans.

I kindof see this question as, "would *insert different race or ethnic group here* be able to live with *insert another race or ethnic group here* peacefully?"

Not for a long time. The people would naturally be inclined to hate the Black Mages after all of the destruction that they wrought over the entire world.
