(SPOILER)That's why he was at the remains of Cinnabar in GSC. He was looking for any leftover Rocket data on Mew/Mewtwo that might have been salvageable. He was friends with Silver. He envied him. He wanted to be the son of the strongest gym leader. So he tried his best to become everything Giovanni wanted from a son, while Silver resented everything his father did. Giovanni thus took an interest in Gary over his own son, to the point where Gary became his #1. The favoritism finally made Silver rebel and steal a pokemon of his own, to prove to his father that he was worth something. Gary was able to become Champion so quickly because he was trained by Giovanni, and was given lots of Rare Candies and stat-increasing items by Rocket subordinates that found them or stole them from other trainers. WE JUST BLEW THE LID PIKE It was probably an unused storyline thing that GameFreak was waiting to jump on but then abandoned. Although it explains why Team Rocket was still running three years later.
