Cyndaquil is nice because Fire Types are rare and it hits several Gym Leaders strong. But Totodile gets Ice Fang for good coverage against Lance and his dragons, and doesn't take super effective hits from most Gym Leaders (though there are plenty of wild grass types that can hurt it). It's hard to say. Some people say "Yes", others say "No". Nothing technically against it. I mean, it's even your first encounter for the castle, right? In addition to being a static encounter. Some people say "no legendaries", but you're forced to catch it... Personal preference, really.

Yes, unfortunately. It's fine to take the free heal to get back to full health, but using that Pokemon again is not allowed. If it is your first Pokemon (so that you're forced to send it out), it's up to you whether you just keep it out using moves that don't do damage until it gets fainted, so you get a free swap in, or just swap out with it and take the extra hit.
just to ask. if i had a mon die on N and then N heals me before Ghetsis would that mon still be dead
Because pseudo-legendaries all share the "Slow" growth curve, which is the second-slowest growth curve in the game.

You can, but it would take effort. It becomes Zweilous at level 50, so that's easy. And Zweilous is still pretty good. But it takes to 64 to become a Hydreigon, which would be quite a grind.
