From a Mechanical Standpoint, Ayesha is far and beyond the best game. The Alchemy is the best it's ever been, and the combat is the better then any of the Arland games (Not quite up to Mana Khemia though. ). Writing has a high point with Keithgriff, and Linca actually ends up being one of the more interesting character stories towards the end. Though Totori is probably, on a whole the best written of the Arland games and Ayesha.
Quick question: is Atlier Ayesha like... THE best Atlier game. Is it worth the equivalent of 15 extra bucks to get over Atelier Totori? I'm just about to order a few games, and just so happened to see these two games and went like "Ah, what the heck!" But I can't decide which one to go for. =O Edit: Ok, nevermind. Went for Ayesha because Linca is like... totally the best looking Atlier character ever. Yes, that's what made me decide.
Well, the game itself will be the same as the VN - no re-writing or added plot as far as I know anyway, save the sex-scenes obviously being changed and such. It also appears there will be some kind of small minigame added too, but only as a separate kind of thing. So yeah, the actual read itself will most likely be just the same.
