You will, if you choose so. While uninstalling you are asked if you want to delete the save files. If you're even more bothered about it, you can copy the save files to somewhere else on the drive before uninstalling. Once it's back on you just have to put the saves back in place. There are a little errors with this, but if you reinstall it to exactly how it was before you won't get any trouble.

Have you uninstalled and reinstalled, and are you on an admin account? I asked around on the bethesda forum ages ago and that's the only answer I got. It's a shame. The ability to mod the game is great. Unfortunately, 80% of them are junk. And playing your own ones is smurfing boring.
