I currently have 99% on my second playthrough and I have done most of the stuff that I think I forgot my first run through. Will I get credited for the Completion from the farplane (6.4%) -after- I defeat Vegnagun or will it be before the final scenes play?
If I remember correctly, you'll see your final completion rating when you save your New Game Plus file. I could be wrong, though. If I am, I know somone won't hesitate to correct me.
You say its your second playthrough. Is it a New Game Plus playthrough or a fresh one? If the latter, then yes since your wouldn't have done it yet. If the former, then no as you'd have already done it in the save history.
