I can't think of anything.
Final Fantasy isn't scary. :P
The only times I've been remotely scared in a FF is when I'm on a timed portion and I'm almost out of time, but that's almost more nervous then scared.
Well I get kinda scared when I run out of potions, mp, and cures when exploring a dungeon.
In FF8 when the party are reminiscing (spelling?) about their past in the orphanage, and then Quistis was like "Hey, you guys remember matron?" and then she came out of nowhere I was like OMG!
I dono why but that was so frickin scary.

Dr. Unne was easily the most imposing and Frightening thing I've ever seen.
The only time I get ascared is when the dungeon music is quiet or almost relaxing and about to nod off when all of a sudden CRASH a random encounter pops outta nowhere!
the part in 8 when you have to fight those alien robot things in order by color, and the other other color will chase you

The lower half of Ultimecia is disturbing.
Going into Gi Nattak's cave.....The theme called," Trail of Blood" scares the &@$@$&*@$^*$@*^$*^$^8646#$$@$@@#%@@$@@# RIGHT OUTTA ME!

the thing about the black mages in ff9 was pretty scary ;o and the whole bahamut attacking alexandria or whatever ;o
the shinra mansion had that ambience, during the flashback when sh#@$# starts getting crazy, and even when you go back.
Learning about Seymour's past in X was very creepy, especially the memory sphere with Jyscal.
The night of the parade in FFVIII was a little bit like that, very atmospheric.
The opening section at nalbina fortress in FFXII is very dramatic, almost has an eery feeling to it, especially what he sees when Rex says "Your Majesty..."
The first 6 games + 9 were all kinda campy/corny/cutesy.
