All the scenes you can't skip are annoying. Some are alright but some just make you cringe.
Lightning Returns basically as a whole.
Zozo in FFVI. I will never forgive it.
FFX Bevelle and Zanarkand temple dungeon challenges. :cry:
The 'Tidus Laughing' scene in FFX comes to mind, as does some of the more saccharine scenes in FFX-2.

FF4: so many scenes I would skip
FF7: Cloud's past does become tedious on a replay, but it is a vital plot point so it has to be there
FF8: I've yet to think of a bad scene in this brilliant story, but I haven't played it loads so its possible something might start to grate on me (storywise I mean, gameplay wise it pretty much ALL grates on me)
FF9: I find all the FMVs entertaining no matter how many times I play it
FF10: Besaid Aurochs vs The Luca Goers, those early scenes and punishing blitzball game: WHY Squaresoft WHY
