I'm going with Megaman 3's Robot Master theme.
Megaman X4's music when you fight that giant Maverick shaped like a Dragon in the first level.
It's not really a Boss battle theme, but it's related.

The original boss theme is the only one that really struck me as being something special. It fits right in with this musical style that was tragically abandoned after the first game.
It's also very short, but that's because, in the original game, if you had the weapon to kill a boss, he'd be dead in a couple shots, and if you didn't, you'd be dead in a couple shots. Either way, the battle was certain to be over in under twenty seconds.
Rockman - Boss
Unless it was Cutman, you do have a hard time fighting the boss without they're weakness. Anyway, I still hate the Fortress boss theme.

Rockman & Forte. It's really different from other boss battle themes, and that's why it's so cool. It's awfully catchy, too.
A tie between Yamato Man's, Duo's, Turbo Man's, and Tengu Man's theme (the Saturn version, not the PS one)

Very true.
Wily usually has some good boss themes. I liked his final form themes in both Mega Man 4 and Mega Man 7. Of course, Sigma's theme is also awesome. It plays during the humanoid Sigma forms in X1 and X2, and is brought back for the final battle in Mega Man X6.
