You can miss everything in the first mountain (where you fight Bahamut for the first time). Otherwise, there is nothing you can miss, since you can revisit every area after you get the Natilus/Invincible.

List of missable items in the mountain (called "Road to the Summit" in game):

Aero spell (NO WAI THERES AN AERO SPELL!? I MISSED THATY)
Hi-Potion (semi-purchasable, requires you be at level ninety-nine with 1337 in all stats, cost of one hundred million GP)
Soft (no, really, you can't find these ANYWHERE ELSE)
Potion (I'm so serious, these items are locks, you need to Game Genie these things LOL)

(SPOILER)You can purchase them all, obviously.
