Most random and ridiculous guess ever because I looked at this for ages and kept thinking about cards.
A simple expression (It's a cheap tactic)
A double duet (Squall and Rinoa/ Seifer and Edea (which are won from Edea and Cid))
Four of the same (Each card is strong on one corner)
Alike in the set (As above)
At the top of the list (First cards you'd pick)
Except for the guardian (Sorceress' Knight - Seifer)
Who is eternal and lost (He isn't killed after several fights, but he never returns to the group)
He can break this clan (He's the only 'bad guy' in the player cards)
I did return to check by the way, but there was only one guess. It was wrong and had no reasoning to explain the logic so I waited for more attempts.

A double duet - Rinoa also smiles that makes two
Four of the same - I guess at the end , the other four smile as well?
Alike in the set - They are all alike in that expression.

Who is eternal and lost - Seifer Killed him.
He can break this clan - Have no idea?

A double duet - 9999 is two duets (99 and 99)
Four of the same - 9999 is four 9's
Alike in the set - all are the same digit
At the top of the list - Top=maximum=highest damage you can do
Except for the guardian - Eden
Who is eternal and lost - Eternal Breath and the lost garden of Eden
He can break this clan - Eden can break the damage limit of 9999

You won't find me on any test, (you don't need to finish some quest to get him, technically)
Nor where wishmakers often rest. (he's not on the map anywhere)
I do not wait with kind nor kin, (He's all alone)
Nor rest at ruins found within. (i think this refers to deep sea research center... not sure)
does this refer to gilgamesh? if not then Omega weapon. anyway, i only try to answer this riddle because none others are left unanswered yet, and if i am right then whatever, if not it's not the end of the world.
