just piecing bits together here, the land AND SEA thing sorta made me think of poseidon, but then the slayer of serpents made me think of the one who killed medusa, whoever that was, or maybe the hydra?
maybe poseidons weapon was a trident, like a spear which kimahri uses, spirit lance is found in thunder plains where you will also find cactuars (bolts) who are also found in bikanel (fire). my guess is cactuars as they are easier in this game than they have been in previous games.
i bet i went off on a tangent there :D

Perseus slayed medusa.
Edit: Is flames literal? As in a fire spell?
-
Bahamut?
He can cast Firaga and Thundaga, and he has been in other FFs.
Although it's most likely wrong.
-
I'm just gonna go ahead and tell you guys thats "flames" has very little to do with the riddle.
-
-
Nope...like I said, the first stanza refers to a particular deity.
-
-
Is it the monster Varuna?
In ancient times over land and sea,
A group of people worshipped me;
Many feared, many did repent
I was given the name Slayer of Serpents - I think Varuna is a deity of some kind in Vedic religion, and although I'm not sure about the Slayer of Serpents part, he is sometimes depicted holding a noose made of a snake.
In a more Spirated time, I've lost my light
My prowess, my speed, and even my fight
Flames and bolts will pierce right through
Before I can even attack you. - As Varuna is just a common monster in FFX, I can't imagine its power being anywhere near that of a god. "I've lost my light" also fits, as it is a Dark monster which takes extra damage from the Holy element.

I dont know if it's been said or not but i'm thinking Chimera. It's just a wild guess so.
-
None of these.
Hint It is a fiend.

I thinks it the Garuda.
In ancient times over land and sea,
A group of people worshipped me;
Many feared, many did repent
I was given the name Slayer of Serpents - In Hindu religion, I'm prety sure Garuda is a is a birdlike deity, who is an implacable enemy of snakes.
In a more Spirated time, I've lost my light
My prowess, my speed, and even my fight
Flames and bolts will pierce right through
Before I can even attack you. - I think this is a reference to the compulsory fight in which you have to summon Valefor to kill a Garuda which attacks your party, and of course Garuda is no match for your Aeon. I'm pretty sure the 'Flames and bolts' part describes Valefors Sonic Ray Overdrive, which quite seriously whips the Garuda's behind.

Garuda has already been guessed. It's not Omega Weapon. :)

Umm... Buer?
EDIT: The first stanza refers to Ra, m i rite?
