I think it's something connected to either the Lifestream/Planet, or the Cetra. The fact that flowers grow there may support it. I also believe that the Shin-Ra may have banned religion and burned most worship sites, which is why this is the only church we ever encounter, and why it no longer functions.
I don't see how it could be even remotely connected to any real-world religions as Final Fantasy in in no way connected to Earth. The same goes for the church in FF9.

It's hard to read any meaning into the locations of FF7 when the clearly fictional world apparently has Greece located somewhere in it.

I imagine the belief system is hinged around the Lifestream (NO :skull::skull::skull::skull::skull:ING WAI MAN!) with a slant towards old Gaian principals and the like.
I used to think that it was a mix of buddhism and lifestreamology but ever since I heard that Final Fantasy X was related to VII. Im guessing it is possible that the ancient religon is Yevonisum and was abandoned after the first fall of metor.

Those worlds are related, but not the same world. According to quasi-apochryphal speculation from one of the writers, some folks from the distant future of the FFX world travelled to the FFVII world at some point, and that's how knowledge of spirit energy got shared.
Anyway, I'd say the church is some sort of planet-worship deal. Something similar to the Cosmo Canyon elders' beliefs.
I'd say it was probably a church devoted to some form of planet worship/FF VII specific religion, but honestly it seems irrelevant. It's just a nice looking place where Aeris can tend to her flowers in peace. That's all it matters for: a place where someone can have peace of mind in their own way.
The game wasn't made to preach to anyone, just convey a story. The chuch can be of any religion the player wants.
