Sephiroth. JENOVA is just an Id so I would never chose it. My main choice is Sephiroth anyway.
Hojo was a great scientist as he knew the Promised land does not exist objectively but only subjectively and discovered the reunion process as well as that it was Sephiroth's plan.
This is possibly one of the hardest questions to answer about VII ever. Because I really, really love all the villains in this game. They're all so different.

In the end, he injected himself with some SCIENCE and went insane and turned into a monster. Makes him a Mad Scientist in my book.
A tough call, since I think Shin-Ra as a whole are arguably my favourite villainous organisation ever in a game.
I guess I'd have to go for Rufus. The whole arc and story of his character and his control of Shin-Ra, and his death at the hands of WEAPON was simply perfect in my opinion.
