I dont think Sydney from Vagrant Story was the actual villain, WK! Awesome character though!

He was a primary antagonist, though, so I think that kinda counts.
It wouldn't be right if Bowser & Ganon didn't get mentions in this thread for best.
Actually, I thought about that, but my immeasurable love for Bowser is not enough for me to consider him a good villain. I actually think he's the best in games where he's NOT the villain, and Bowser's Inside Story is one of my favorite games of all time, and he's the protagonist there!

Dmitri Yuriev from Xenosaga is fantastic for several reasons, I love his motivation for his actions.
Worst? Whatever the villain of Paladins quest was called was pretty trout for having no presence, no cool story, or anything.
As far as worst villains go...

I had to do some thinking for this one. Here are some good villains that occurred to me, in no particular order.

One of the villains of KOTOR II. A former Jedi who was betrayed and so became a Sith Lord, and then was betrayed again and so decided to wage war on the Force itself. For most of the game she acts as your ally, and manipulates you into killing her main rival, the sinister Darth Nihilus. A highly ambiguous character who I felt sorry to have to kill.

She's good in Portal and Portal 2, but the part of 2 where she's stuck in a potato are just priceless. She also turns out to have an intriguing and somewhat tragic backstory, which explains - to a degree - how she turned out so psychotic.

The main villain of Tomb Raider Anniversary and Tomb Raider Underworld. Her marvelous abilities of manipulation are what makes this character stand out for me. In both games, she has other main characters dancing to her tune. Even when she's trapped in an enormous glass jar for the majority of Underworld, she's the one who's pulling everyone's strings.

I know anything to do with the XIII is anathema around here, but hear me out. Caius is another master manipulator who ultimately tricks one of the protagonists into killing him, thereby unwittingly fulfilling Caius's plans. He also interests me because his plight - doomed to watch the young woman he loves die over and over again, whilst he lives on - renders him very sympathetic. Plus, he actually succeeds in bringing about the end of the world, which is more than you can say for most villains.

The main villain of Rayman 3. He's violent, rude, obnoxious and spends most of the game trapped in the stomach of your sidekick, periodically forcing him to drink the plum juice to which he is allergic. A maniacal, malignant and completely over-the-top flying ball of black fluff.
Glados was a real good villain indeed.
Nominating Lance Vance from Vice City, at the time I didn't really see that coming. Been a while since I played though.
White Witch from Ni No Kuni turned out to be a real good one in the end, but I do think the game has a lot of pacing issues and I wouldn't have minded getting to that good stuff 10 hours earlier.

Barthandelus was like the best thing about FFXIII's villain team.
If we need bad FFXIII villains, Jihl is right there. She's honestly one of the worst characters in FF history.
Jihl at least disappears quick, before we get any delusions that she's supposed to have any relevance.
Barthandelus is just terrible.
