I probably haven't seen them all, or even many, but Vanilla Sky was good.

If I have to pick, I choose The Last Samurai over Topgun or Days of Thunder *high fives BoB* because I have an emotional attachment to it. My grandmother had died just before I saw that movie, and I think it's something she really would have enjoyed.
EDIT: PS, I can't WAIT to see War of the Worlds. *dance*
Cruise is great in Magnolia.
Cruise is great in a lot of movies, but the fact is that Jack Nicholson is one of the best actors ever, therefore A Few Good Men wins.
Either The Last Samurai or Collateral...but most likely The Last Samurai.
Those are the only two movies of his I actually liked.
