Tailz, I thought you would've understood my theory by now. Mewt doesn't kill everyone in St. Ivalice because the two worlds exist side by side. The problem occurs when Ivalice is destroyed. While the five special people are in Ivalice, St. Ivalice is running around all hunky-dory. But we see Ivalice eliminated when the group returns to St. Ivalice...
There are tons of possible reasons for the Jagds. I could come up with two dozen theories in my sleep (and, since I'm convincing and drone on long enough that people will agree with me just to get me to shut up, I could even convince some people as to their legitimacy). Personally, I think they are equivalent to Lyle, Colin, and Guiness. They are things Mewt fears. Since I am unsure how geography in Ivalice works, I can't say for sure what they represent. I kind of like the idea that they are suppressed memories, places in his own mind that he is afraid to go, but I really have no proof, and since Mewt never shows up in one, and none of them have crystals in them, there is no in game indication that this might be the case. They could also be places Mewt designed for when he grew more sure of his powers: places where he could go to layeth the smack down on bullies without being hampered by the law. They could be indications of the limits of his imagination. He couldn't envision an entire world or even an entire country, so when he created an entire world part of it wound up beyond his dreams. Like I said, there are tons of explanations, but without a clear view of how the geography of Ivalice relates to things (including Mewt's mind) in St. Ivalice, there is no way to come to a solid conclusion.
