Kuja. He's the only one that's disturbed enough to be truly dangerous.
Kefka. Really, it should be Jenova up there, not Sephiroth. Sephiroth is a frozen corpse. It was Jenova that did all the work, just was using a Sephiroth body.
And as to why Kefka, let's just compare some things between him and our current front-runner.
"Sephiroth" burned a village to the ground, controlled Cloud's body, killed Aeris, and failed to destroy the world with a meteor.
Kefka poisoned Doma Castle, killed General Leo, killed a bunch of espers and turned them into magicite for his personal use, helped Gestahl raise the floating continent, killed Gestahl and took the power of the three statues, rearranged the entire face of the planet, constructed a tower and a powerful weapon that allowed him to indiscriminately destroy any town he so desired on a whim, and killed about half of the world's population in the process of doing so, whilst he lorded over the rest of the population like a god.
Hmmm... tough one there.
I think I'll paraphrase what someone said a while back when describing Kefka:
He's so completely random and baseless in his evil, it becomes so comical that you just can't take him seriously as a villain. What he can do is flip out and throw tantrums. Not the kind of passive-aggressive tantrums that stew up inside such successfully spoiled villains, but flat out 2 year old tantrums. He has no rhyme or reason nor any quality of a successful villain. The only reason he ever got as far as he did was because he simply flipped out when nobody expected it.
Kuja has a reason to be REALLY pissed off. I think I'm right to say all other villians don't have enough incentive. Especially Kefka (not that I'm playin' down the awesomeness of Kefka).
First of all, Kuja KNOWS he weaker than Zidane. He wants to kick his ass but he deep down, he knows he's got no game. After all, Zidane was created to be better in every way. All other villians make the mistake of assuming they're better and losing. Because of Kuja's unique situation, he's not one to stand there mocking Zidane and calling him weak and puny in the final battle, instead, he's so damn pissed that he'd destroy his home planet, another planet and himself because he has nothing else to live for.

Second point: He's a man of mystery and class. That he is. In fact, you don't even know his gender until about disc 2. His monologues and poses are all indicative of his cool-headed approach to things (that is, before he loses it in Terra), much better than the crazy psycho Kefka approach, don't you think?
Third point: I dunno..he rides a dragon. That's pretty cool.
kefka wasn't randomly insane, it was from experiments conducted on him and his desire for power...

Seymour was also a really good villain, before I had to start killing him over and over and over. But Kuja is the superior.
