Battling FFIX's Ozma at level one is incredibly fun. The Oilboils from FFVIII are also fun when attemtping a no stat junction, no summon, no magic, low level challenge.
Every time I fight Magus in Chrono Trigger I get goosebumps. Well, metaphorically.
From the Castlevania games, I would say Death from SoTN is my favorite.
Metal Gear has great boss battles, but Psycho Mantis and The End were the most memorable. 'I see you like to play Castlevania!' Classic. And The End took like 2 hours to beat.

Legion from Curse of Darkness was fun and easy. Corpsey killed him off pretty easily.
Any of the Battles in SOC deserve the top spot.
The only battle that competes with them is the final Boss(es) in Alundra ;)
1. Sephiroth from FF7. The music just added to the excitement!
2. Gannon from the original Zelda. Only game where I actually jumped up and down after beating the final boss.

I'm particularly fond of the race against Nitrous Oxide in Crash Team Racing. It's hard as hell and you have to hit pretty much every turbo pad. It's really rewarding kicking his ass.

- Emerald Weapon -> I had to attack him with physical attacks in the end, and I only had 1 minute when I finished him. It was hard.
- The Fury. It was hard cos I was using the RPG (*fool*).

Some boss fights are naturally hard, some boss fights are naturally easy. This is the hardest boss fight to catagerize in difficulty. It's just balanced. You have a kick-ass attacker on both sides (Kalas/Blue Guy), balanced fighter/mage type (Lyude/Scythe Dude) and fast, but kinda weak (Sylvia/Girl).
Vs. Mewtwo from Pokémon R/B
You have to admit that the first time you went up against Mewtwo it was epic. Boss fights in Pokémon are difficult for the main reason that they CAN NOT be defeated or the purpose is lost, but they must be weaken. In this case EXTREAMLY weakened. To make it worse, he had a defense ability (Barrier) and a restoritive ability (Recover). This was a battle of luck. You can hope he gets froven with Ice Beam and just wittle his HP down or you can put him to sleep and pray he doesn't wake up. Or you could throw a Master Ball at him. Eather strategy works.
Those are my top five boss fights.
My FUNNIEST boss fights so far have probably been the ones in Yoshi's Island, such as the giant turtle. Maybe they're not the best, but sure they were the funniest!
