I just remembered another RPG character with a Gun. Axl from Mega Man X:Command Mission

Lucca from Chrono Trigger (Well, obviously.)

Edit: Wouldn't Squall/Seifer technically have guns? Gunblades, at the least...

Edit: And Yuna from X-2 of course.

I believe Natan from Shadow Hearts III uses a two pistols. Also, Ursula from Breath of Fire IV used guns.

Mediators and Chemists in FFT can both use guns. Or anyone with the Equip Gun Support Skill equipped.

Skies Of Arcadia and he's REALLY cool too.

It doesn't shoot, it expodes a round. He still has to run up to his enemy to attack.

Whoever metioned Jeff from Earthbound gets a gold star, for knowing and having played the best RPG ever.
