By the end of the game, it's not Rose who Raiden's talking to - it's just another manifestation of the GW computer system. Basically, you can't trust anything that's told to Raiden over the Codec from the point where the Colonel starts to malfunction.

Technically, it's JFK, since GW was FUBAR by that point. FYI.

They don't. It's explained in the script, though.
