In Fullmetal Alchemist when (SPOILER)Maes dies Sad but brilliant.
Most of the final episodes for any season of Sailor Moon, always gets me worked up. Same as the ending of Gundam SEED. Another moving moment is the ending of Ai no Kusabi. One of the best Boy's Love OVA in my opinion.
Hm, so many. How about in Wolf's Rain, when the characters (SPOILER)finally reach "paradise", or in End of Evangelion when Komm Susser Todd plays and the (SPOILER)Third Impact occurs, or maybe in Gravitation when (SPOILER)Shuuichi freezes on stage, only to have Ryuuichi saunter up to him singing a stirring arrangement of Sleepless Beauty. I could go on for days, so I'll stop myself here.

Watch The Melancholy of Haruhi Suzumiya, coming soon(?) to DVD. This show is awesome.
Episode 2 of The Melancholy of Haruhi Suzumiya (Ep 1 chronoloagiclly), where Haruhi takes a pic of the head of the computer club clutching Asahina's breast (she forced him) and then blackmails him into giving her the best computer in the room and wiring it up to the internet. It's just classic.

Let's not forget all of the cool stuff Nagato Yuki does either, such as in the Cave Cricket episode or the one where she faces off against Ryoko.
1. Fullmetal Alchemist - When Ed faces off with Roy and Greed.
2. Evangelion - The 12th, 13th, 14th, 15th and 17th Angel attacks were amongst the most dramatic scenes I've seen in any anime. The 15th and 17th stand out for their use of Hallelujah Chorus and Ode to Joy.
Many many moments in Tenchi universe,Tokyo,and muyo. When ryoko bares her soul it just amazes me.
The entire movie "Macross: Do You Remember Love?" it takes the best of the Macross series and makes a beautiful movie. The scene where Lynn Minmei sings "Do You Remember Love?" during the final battle against the Zentran and Metran above Earth is one of the greatest moments in anime.
FLCL, the scene where the girl follows Kanti as he strolls through the river and winds up in the school. "Hybrid Rainbow" is playing, and you watch him take off into flight. The scene and music fit perfectly.
The story in "Robot Carnival" about the man who is secretly building this female robot. When she turns out to be more human than he imagine, he destroys her. The guilt follows him through life. Later, when he is very old, she reappears before him as an angel taking him to heaven. The whole story is amazing:love:
Also the entire movie of "Tenchi Muyo In Love". I don't like time travel stories but this is quite possibly the best written and most touching story the Tenchi series has ever done outside of the OVAs and manga. Highlights include any scene with Achika.
Eureka Seven - The entire second half of the series. The first half is good too, but it really picks up on the second half. The relationship between Eureka and Renton evolves into a very touching dramatic escapade, as well as the acting gets more gruesome and emotionally intense. Most notable moments without ruining everything would be, whenever Holland does something crazy (like jump out of an LFO into his own), when Renton realizes that he's been killing people, the entire Ray and Charles sequence of events, and the ending. Man, I love that show.
Scrapped Princess - Nearing the end when Pacifica (SPOILER)loses her memory.
Kimi ga Nozomu Eien - All of it. This anime will make you cry.
I just want to note that there are a ton of excellent anime out there that I've seen but I cannot remember specific details to. Animes such as Fullmetal Alchemist, Last Exile, Onegai Teacher, and Basilisk. I remember them all being really good. The three that I've listed doesn't signify the best of the anime I've seen, but rather details I can remember.

I'm not a fan of anime at all, but the ending of Metropolis was really amazing.
Episode 14 of The Melancholy of Haruhi Suzumiya. I just love it when (SPOILER)Kyon tells Haruhi that she looks good in a ponytail, and they kiss, and at the end of the episode when Kyon arrives at school at sees Haruhi with her hair in a ponytail, and says 'Looks good on you'. It's such a sweet moment.
