Some other good soundtracks that haven't been mentioned:

The Legend of Zelda: A Link to the Past
Star Ocean 3 (the game was uneven at best but the soundtrack was frequently awesome)
Shadow Hearts

FFVI is definitely the best though.

Probably Chrono Cross. I was utterly blown away by the music in that game. On some days FFIX's soundtrack is my favorite though.
