There are way too many. I'll take this one at a time, so for now I'll mention the song that plays in the ruined city of Burmecia in FFIX.
Umm, my favorite are:

Terra's theme
The Skies Above (The Black Mages)
But the one that touched my heart was "Fragments of Memories" at FFVIII, in the beginning of Disc 2
''Forever Rachel'' (FF6) is really emotional, well, to me.
1000 words. it almost made me cry. i can sing the whole thing out loud cause its my favorite song and i remembered the whole thing and when i cant get on the ff game i go to www.youtube.com to play the song i love it

"To Zanarkand" is an all-time favorite of mine...it's so sad and wistful.
"Aerith's Theme" because it conveys hope even in the midst of despair.
But I have to ultimately pick "Suteki Da Ne" due to an emotional association - when I was visiting a dear friend when he was going through a breakdown, I put this on and we slow-danced to it. It was a beautiful moment and one I'll never forget.
I would have to say the orchestral arrangement of the Rebel Army theme from FFII (Scene VII on FF: Symphonic Suite) is an absolutely gorgeous and moving piece. The dynamics of the piece are stunning, and the variety of instruments used is just perfect. The way the choir slowly works into the piece and adds such dynamic contrast.... The piece by itself tells a lovely story... *ahem* Anyway, the thing I like most about it is that it turns the ordinary "Go talk to Hilda or whoever in that castle thing" music into an absolutely beautiful masterpiece. It's not just Final Fantasy music in this piece... it's top-notch classical music.
Wow, I definitely went overboard there... I've been a musician for several years, so I tend to go overboard when I describe a piece I like.
I'd probably have to go with Memories of Life. I know there are more from IX that I really loved, but I can't remembe the names of any of them. =\

OK, I thought I'd sort them by parts, 'cause I get emotional equally by all of them.
FFI: Uderwater Shrine(DoS) - It's just so beaytiful. I could almost feel shivers. Chaos Shrine(DoS) - Same here.
FFII: The Main Theme is just amazing! I liked the one from symphonic suite. It just sounded so epic with the chorals and everything.
FFIV: Rydia. It just fitted her character so well.
FFV: Sadness. The part where you-know-who dies... I actually cried!
FFVI: Terra (Piano Version)... Oh... I love this one... First FF tune I could play on my piano exam...
Spinach Rag just makes me all... floopy!
FFVII: Main Theme. The piano version is engenious.
Aerith theme... again... I cried at that fatefull moment...
FFX: To Zanarkand... Makes me think about sad stuff...

A lot of the FF IX ones, particularly the one playing when Black Waltz three attacks. While I Hate eight, I will admit that it had some great songs, none of which can I remmeber what they are called or when they are played.

FF7 Main Theme. Not my favorite song but greatly emotional for the game.
The World Map Musics in FF 1, 2, 3, 4.... actually, all of the world map musics are very emotional.
