My first inclination for the tardy assassin is Irvine, while Esthar would seem to be the most intricate city. Those clues don't match up though.
So I'm going to take a different approach and suggest the burg is a castle, and the references to the red savior and clothing could be Xerampelinae (Red Clothing). So my guess is the clock puzzle in Ultemecia's castle.

I'm new to this thread, but wanted to throw out a guess quickly. The last paragraphs seem to suggest to me that the first paragrah has to rearranged (I'm guessing chronologically) and the reference of the first line is the answer. Now I'm only doing this roughly to see if I'm on the right lines but...

Alright. This is going to be a descriptive and an out-there guess, but I'm going to give it a shot.
The answer is:
The first disk of the game. Because the first disk includes introductions of Squall, Quistis and Cid. In the beginning Squall is avoidant. There is also an assassination attempt in which Irvine delays. I'm not sure what the location is, but I'm going to assume it's in the first disk as well. I'm not sure why ragnarok is there since it isn't introduced till disk 3, but there were also other trains similar to ragnarok in disk 1. Also, the dance sequence when Squall dressed up was also in the beginning. So yeah.

I'm wondering if there isn't an anagram of the first letters of the first six lines. Ragnarok, Esthar, and XATM092 would give R-E-X, which are included in several monster names, among others.

Nope, not the timer. You shouldn't separate the two last verses, they're in the same sentence. For the sake of rhythm and rhyme they're divided up in lines and verses, but it really could all be in one line.
The two first verses are also connected with each other and with the latter part, but more loosely.
