I have to go with either the Black Chocobo theme from FFIV: Samba de Chocobo or FFVI's Techno de Chcocobo
Ukulele de Chocobo is a nice second along with FFVIII's version. I can't really stand VII's version but that probably has more to do with Chocobo racing and breeding made the themes wear very thin on my nerves.
I like the piano arrangement of Cinco de Chocobo.
FFIX, of course.
Wait, I lied. I like the Chocobo song in FFVII while you CATCH the Choco.
I like the regular FFIV version the best. It goes straight to the point!
The rock version from FFXIII (or was it XIII-2?) only for it's sheer hilarity. :D
In terms of what I think sounds the best, I'll go with the norm and say 'FFIX'.
FF VIII's, Mods de Chocobo. I'm actually surprised it gets so little love.
You can't just say one title. Most games have multiple versions. BE SPECIFIC. I have to agree with Pike; Fiddle de Chocobo is pretty smurfing fantastic. Just try not to feel enthused when that trout comes on. I dare ya. The "yahoo!" is the absolute best. I feel like a yokel listening to it.
Special mention to Mods de Chocobo from VIII for being pretty cool too. For a game that seriously underplayed the significance of such a majestic creature, it sure has two great tunes.
I love them all! I'll second Trumps, though, FFXIII-2's rock one was great. Was it Crazy Chocobo or something? I forget. IT'S TIME TO FEEL THE FORCE OF THE CHOCOBO.

FFVI, Techno de Chocobo.
You could change the tune for the chocobos in FFXIII-2 to suit which music you felt like listening to. =] I made full use of this feature, changing it to reflect whatever mood I wanted. Yay!
I wouldn't say it's my favourite, but definitely worth the mention since it's so unique. All the tunes are great throughout the series, I don't think I have a specific favourite.
