"SeeD" is not an acronym or an initialism. The D is just capitalized for aesthetics. See also: AVALANCHE.
Well, it doesn't really stand for anything. It's just special forces. Squall explains it a few times, from off the top of my head he tries to explain it to Seifer when hes in the D-District prison.

Balamb Garden's Special Force.
SeeDs are trained into battle and are send all over the world.
They are payed mercernaries because NORG wanted to make money out of this coorperation.
Unlike NORG, Cid's true interest wasn't about the money.
SeeD, as said above, are sent around the world to fight and become stronger for the final battle.
The Final Battle consist of Defeating an Evil Sorceress.
At the time this was established, the only sorceress in the world were Adel & Edea.
Of those two at the time, Adel was the only one evil.
This is bassicly what SeeD is.
There might be a clue if someone knew whether they pronounce it like 'seed' is pronounced or like 'cd' is pronounced. If you catch my meaning...
I doubt that they're the only Sorceresses in the world, just the only visible ones.
And it's pronounced 'seed'--as I recall, it was originally partially a joke in the Japanese, in which 'seed' and 'Cid' are pronoucned the same way.
But for in-game reasoning, (as an edit), yeah. SeeDs grow in the Garden, as has been said elsewhere.
Maybe the logo has something to do with it.
