I don't think it's an acronym. SeeD is SeeD.
It isn't an acronym it's double pun. They a raised in a "garden" (You plant seeds in a garden) and Seed and Cid are pronounced similar in the orginal Japan version (we of course wouldn't get this joke).
I know it's not an acronym, but if it was one, what would it be?

Once you pass a certain prerequisite in the game (I think it's after you beat NORG and after you talk to Cid, or it might be later) and go to the Tutorial menu, pick Information, Term, then The truth about the Garden, it will tell you:

SeeD = Sweet Enigmatic Elders of Destruction (notice the paradox...sweet...of destruction;) ), Cid and Edea are of course the elders here, they probably named everybody seed after their team name (everything is fictionalized of course, don't you believe it:D )

Well, Cid founded it, and he is Edea's wife. It actually makes a little sense.
Going by how it's capitalised, I'd say it's there as a text illustration of a specific part of the male anatomy (which um, spits seeds I suppose)
I don't like how 'they' have been twisted though. BeeD (or 8eeD) might've been better.

No one can ever agree on the meaning for this. It's been argued before.
My theory is that it just comes from the way SeeD would be written in Japanese: Shido (or Shiido, though the former is also the way Cid is written, making that more likely). That uses two Japanese syllables: Shi and Do, or ShiDo, or SeeD. I realise romanised Japanese isn't meant to be written like that, but this theory works for me. Yeah, this topic was meant to be fun, but if people are gonna be all serious and "SeeD isn't an acronym lol" then I'll give out the most likely reason for the oddly placed capital.
Besides, it creates a pretty awesome line in the French version: "Ça veut dire 'graine' en Anglais..."

SeeD stands for SeeD. The name comes from a paradoxical timeloop, and Squall- who told Edea the name, didn't know what it meant.
I alway thought it means Cid's sperm or something.
