If I had to pick a single favorite opening FMV of any game ever, that would be it.
That cutscene in FFXIII where (SPOILER)all the eidolons are on the race track is pretty awesome too. :D
I agree with DMKA's second point. Despite much of FFXIII being nigh unbearable, that race track scene to open up chapter 12 (why is that a spoiler?) was badass.
Wait? FF13 has a chapter 12? Thanks for spoiling that jerk.
I'm going to go with Chrono TriggerCrono's death/fall of Zeal. Watching that just made me sit back and think 'wow'.
That was probably one of my favorite FF scenes.
I've always loved the opening FMV of Xenogears.

I always liked the scene in X of them sliding into Bevelle on giant smurfing harpoon wires and trout. You know what I'm talking about.

On a more serious note, the original Dissidia Intro is really awesome. I can't really think of any other cutscenes at the moment.
I think the FFVIII cutscene of the beginning of the Dollet mission is much more iller than the intro, of seeing the moon, then realizing it's the reflection on the water, then Squall looking at the map, then actually looking at the scene of the invasion, is crazy, especially because of the music (Uematsu!!!) although my personal favorite cutscene is FFVII's intro...
It's gotta be the HERE IT COMESdestruction of Zanarkand in FFX's opening cutscene, as well as the moment Tidus gets sucked in by Sin.
Or HERE COMES ANOTHER ONEGray Fox' death in Metal Gear Solid 1.
Seconding Pete's first one! I love the music in that scene too, makes me want to rock out and trout.
Also Bolivar is correct with the Dollet mission. I'm almost disappointed there wasn't more warring going on while they were on the water, that whole sequence was awesome. The brief shot you get of the clash between the Gardens is awesome too (smurf it the whole Garden clash sequence itself is terrific).
This, and I have to agree with the FFX opening.
I always liked the Kingdom Hearts 1 opening. Really sets the mood for this convoluted clustersmurf of a game.
The You're Not Alone cutscene in FF9 was plain deep.
Dino Crisis 2 had some pretty cool if low res ones. I would love to see a real sequel to the series come out featuring Regina again and not the absolute gash that was Dino Crisis 3.

Pretty much every FF scene already mentioned in this thread, especially the ones from FFX. In FFXIII I also like the reveal of Barthandelus. That "oh trout" look on the party's faces and that awesome battle theme kicking in is pretty sweet.
Also, this isn't that kind of cutscene, but I also like the scene that reveals what's behind the murders in Persona 4. All of the pieces were there for you to figure it out if you really think it through, but you didn't until that list came up for you to pick for yourself. From there, it's actually just a simple process of elimination; it can't be anything else. But you didn't have to resort to that, no. As soon as your eyes saw the right option everything fell into place in your head, and your head was probably thinking "oh no, anything but that" :(
