I don't pick any, as the idea of trying to pick my favorite soundtrack out of every game I've ever played is a complete overload for my brain and my head has just imploded.
Chrono Trigger.
Final Fantasy VIII
The Tomb Raider series also has some really nice pieces, I do love the Lara theme that plays in a lot of the earlier games.
Super Castlevania IV.
Morrowind.
The Silent Hill series always has incredible music too.
FFIX, because I'm completely obsessed. Morrowind has an amazing soundtrack, though.

Honorable mentions to FFX, Deus Ex, and The Binding of Isaac
Gosh, that's a tough one. I would have to say Legend of Dragoon, because that was the first game I ever played where I genuinely cared about the music.
Honorable mentions to FF7, FF6, Morrowind, Oblivion, and the original Medal of Honor.
FFVII.
You guys made some excellent second choices for me. FFIX, Morrowind, Chrono Cross, and Chrono Trigger are all awesome/
If I had to pick one it would have to be secret of mana. Another piece of soundtrack I thought was good lunar the silver star on the sega cd that had a good soundtrack still one of my favorites of all time.
Probably Kingdom Hearts 2. FFX would probably be up there, along with KH1, a bunch of the silent hill games and tony hawk pro skater 2.
This is actually very tough for me.
Final Fantasy IV, Mega Men 2, or Chrono Trigger depending on the day.
Chrono Cross and Chrono Trigger both have amazing music. I think Cross may just win it out because it has better instrumentation due to the better capabilities of the PSX though.

I know this is rose-colored glasses talking, but Suikoden II's music sets every scene so perfectly and has such great, simple music as the background for emotional scenes, that it holds a special place in my heart. And soundtracks usually aren't much of a focus for me.
If we're talking purely technical merits, FFVI and FFVII would be close.
i think it totally is the rose colored glasses ebcause the only s2 songs i remember is the intro and the strategy game music, both of which were only memorable because it was one of the first times the warsaw philharmonic choir got casted to do video game music
sorry man :( i liked the soundtrack but i can't rememeber anything being amazin beyond those two songs

FFVI is definitely the best though.
Probably Chrono Cross. I was utterly blown away by the music in that game. On some days FFIX's soundtrack is my favorite though.
