One game might not really be a franchise, but Mirror's Edge needs a sequel. Preferably one which modern day EA keeps their dirty hands off of.
Mega Man X. They kind of had a successor in MMZ and MMZX, but I don't feel either of these was as good as the original MMX games, and they haven't even had one of those out in the last 5 years.
That would also be on the top of my list. That and Chrono.

My personal wish would be to see the long term success of the LUNAR franchise. Currently, there are about three or four remakes of the original Sega CD title and only one remake of its sequel.
The sequel leaves a lot of room for future stories, but we seem to find ourselves back at the original story hearing a different version of it each time.
I would like to see a return of the Suikoden series, too. That world had far too many mysteries to leave untold.
Suikoden, Breath of Fire and Wild ARMs. Goddamn.
Shining Force, obviously. As in Shining Force.
I do actually agree with Quin and Krissy to certain extent.
I've said this before but I would like to see Square Enix release a new Final Fantasy in the style of VII, VIII and IX. I always thought that Final Fantasy suited the use of 2D pre-rendered backgrounds. Some of the most iconic images in FF history have come from when you are controlling a tiny character traversing these beautifully drawn backgrounds.
I can imagine this type of game with a nice HD shine and the usual impressive cinematic sequences would be a massive hit with fans.
I have enjoyed playing X, XII and XIII but they just don't have the same feel for me.
Adding Jet Force Gemini and a proper Master of Orion rez to my list.
Strider. I don't really see him anywhere expect maybe the Capcom fighting games.
Make a game like the 1989 ? Arcade game and bring the plumed clothed ninja back.
Actually, I would like a new 2D Final Fantasy like I-VI.

Except it is actually done by one of the guys who developed FFIV (as well as the early NES games) and it's mostly the After Years Team, it was designed to be a retro title. It looks a little bland because it's actually been out for awhile in Japan and it was made for cell phones.
The Legacy of Kain series. Preferably a new Soul Reaver game. Would have been really interesting to see one on the PS3/360.
A new Phantasy Star game would be awesome as well. Specifically a sequel to PSIV. The talent is still there as they recently did the Valkyrie Chronicles games and before that did Skies of Arcadia. Not too bitter about this as they are still doing great stuff and Phantasy Star Online 2 looks legit. I still think they need to reestablish Phantasy Star as one of the premier JRPG's series as PSII and PSIV are two of the best JRPG's ever made.
A proper Tenchu would be nice. Like, one that received the same love and effort as Tenchu 2 had; a good evolving story with multiple character perspectives, the epic mission creator, those beautiful settings and the epic bosses. And without the weird zombie and robot crap they pulled in the games that followed 2.

Monkey Island (MI4 was quite dreadful and MI5 had some annoying flaws which kept it from greatness. I think one more MI game could really finish off the MI series with a bang)

I'd like to see a resurrection of the Grandia series, one of my favorite franchises of all time. I don't see it happening though, because the creator of Grandia passed away some time ago.
I'd also be on board for more releases in the Breath of Fire series. A lot of people were disappointed by Dragon Quarter.
And can I please finally have my Legend of Dragoon sequel/prequel/anything?

I said it in my last post, but I have to say it again. Shining Force. My gosh, I had such a nostalgia trip with this series today. Was messing around on YouTube (I listen to music in the back room while I'm working, when I can), and for some reason Mishaela's theme popped into my head. I found it, took a listen, and since then I've been going crazy with the emotions and memories the music from those games stir up, along with the screenshots and videos attached.
It doesn't exactly hurt that I've been playing XCOM lately, either. In terms of battle systems, the two are nearly identical, though with different focuses for your troops. Adapting the engine would be easy. Man, I want a new SF game.

It would take more work than modders usually go to, unfortunately. The change in era would require all new models and textures. You'd have to work in an MP system, and probably a new defense system with damage reduction, due to the amount of melee in the game. You'd need new animations as spells replaced rockets and grenades. You'd need a new glam cam system to handle the new animations. And lots and lots of new maps.
But my gosh, it would be glorious.
