I used coded names that made it easy to keep track of which choco was what.
Such as "blue02" or "gold01"
The Wonderful Yellow Chocobo was always Boko, and the black was always Oprah
The black one was Blacky and the Gold was Goldy. The first two yellow chocobos were Boco and Boca, and I'd release those before getting the Wonderful yellow chocobo, who was also Boco, I think. I don't even remember what I named the blue and green chocobos. xD I don't think I had pre-planned names for them.
I always name everyone after characters from previous FFs, so Green is Cecil/Terra, Blue is Faris/Locke, Black is usually Shadow, and the Gold Chocobo has been Boko since playing FFV.

e.g. GreenF (green, female chocobo) and BlueM (blue, male chocobo).
At last, proof that I am not strange.
My favorite Chocobo name I had was ChoAnn. I also had ChoBob, who was my Wonderful and best racing early chocobo, and ChoMax was a Great chocobo, but he had to be let go. I always feel like I am firing my Chocobos when I let them go... and they make a tiny sad sound...
Then I got tired of having to think of three letter names, so I named the next Betty, my good chocobo George, and my first blue female Belle. But I am still trying to get green, gold, and black ones, so we shall see about those.

I named my first ever wonderful chocobo Bubba and his choco-sperm gave me my first ever Gold chocobo.
This is the reason my EOFF name is... how it is.
Any subsequent wonderful chocobo's I get I will always call them Bubba... male or female. The rest I just reference what colour they are so chocobo racing isn't too confusing.
I finally got my green, and he is Oz. Get it?
