I think I prefer moogles. Although chocobos are great too.
Chocobos are lower in fat but Moogles contain a healthy dose of omega-3 fatty acids. Chocobos go well with a crisp hefeweizen while Moogles compliment a nutty stout. Everyone loves a Chocobo barbeque in the summer but it's hard to pass up a Moogle roasting in the oven while the snow is falling outside in the winter.
I'm going to have to say I prefer both in moderation.

You can't tell me that riding a chocobo into battle wouldn't be one of the most exhilarating moments of your life. What are you going to do with a moogle? Talk to it? No. They're terrible at conversation. You're going to get a chocobo and ride it around and enter it in chocobo shows and look fabulous.

Chocobos all the way. I agree with Psy that individually Mog may be superior (though Frocobo is pretty close), but overall chocobos > moogles. In the the games, chocobos are useful, whereas moogles are frequently not much more than a cameo or gimmick.

This was a tough one for me. I love moogles and loved the playable one in FFVI, but at the end of the day, I have many more fond memories of chocobos. WARK! KWEH!! uhh... *shakes ass as it runs in the up direction*

Chocobos are better, on balance. I think the best iteration of moogles for me was FFXII. They were more realistic, and less cartoonish like Mog is in FFXIII-2 (although Mog, as a character is just adorable).
I don't know, Moogles that command the elements through dance, can stop a raging knight, and sharpshoot your enemies from a distance over a bird that runs away at the slightest provacation when it isn't summoning meteors to murder you sounds like a better deal to me.
