It's a pretty close match between Chrono Trigger and Xenogears, so close in fact I had to flip a coin, it came up tails so I voted Xenogears.
Kingdom Hearts, hands down. I just wuv that game.

I would say Brave Fencer Musashi, but i've played it too many times I think....the romance is over.
Xenogears is very deep, ie. Ponderous. It just gets very very boring somewhere around the midsection.
Secret of Evermore conjures waves of nostolgia like no other game for some reason that I never can pinpoint(maybe it was the first SQUARE game i ever played....I can't quite remember adequately), but I wouldn't say that it's my favorite. Mainly b/c of its simplicity; if it had been a full-blown game, with all the backing of a FF, then I think it could have been a masterpiece. Or maybe i'm just pretentiously attributing greatness.
ChronoTrigger was the most polished of all that SQUARE has to offer IMO, which is sad considering the travesty that is ChronoCross. But it's not one of SQUARE's games that I can play redundantly. Once every few years is enough for me.
If I had to pick from your list I'd have to choose Kingdom Hearts, though it too begins to depreciate with each retelling. Its dwindling power just seems to fade at a lower rate than the other games; but this too can be explained away by the fact that KH is still significantly new to me, and the others' beguiling power has had more time to diminish. Yet KH remains on top.
I uped and went with Chrono Cross... It is a fun game with diversity... that and I have played trigger so much I am sorta bored of it.
But anyways if Parasite Eve was up there I would have went with that.
I could have possibly picked Xenogears because I am enamored with the game... but I have never played it all the way through.... so I don't think I am really qualified to judge it.

The whole series of mana, starting from final fantasy adventure. then legend of mana, then seiken densetsu 3, then sword of mana (<- that game rules)
