I don't think the capitalisation is of any importance. There are instances of random capitalisations in the game, one being the sign in Galbadia Station. It reads "GalBaDia STaTioN".

Hyyne as H-Aine as you say would be spelled like "Paine" which is pronounced pain not "pain-eh."
So Hyne would be Hine because 'y' makes an 'i' sound.
And without the 'e' it would be pronounced Hin (like hen or han)

SeeD pronounced seed as in plant seed this is all explained thoroughly in the game as the SeeDs are trained in the Gardens to defeat the sorceresses. SeeD and Garden isn't that enough of a give away?

I'm pretty sure Square has never gone out of their way to clarify any pronunciations.
Japanese is a phonetic language, so there isn't too much room for ambiguity when it comes to pronounciations. Hyne is spelled ハイン, which is ha-i-n, pronouced "high-n."
I just say 'seed' as in 'planting a seed in the garden.' There is no right or wrong way to say it. Its like the whole Tidus thread, say it the way you wish.
