I'm too lazy to go through all of them I'm afraid. So I'll just say the following are fairly high on my list:

Character Driven Plots
Functional Towns
Atmospheric Dungeons
Traversable World Map...

Anything that's just a plain cave really. Quite a few in FF6. A couple in FF10, most notably the omega ruins.

Loads of them in Crisis Core.
