Aww man, it's hard to choose between the elemental fiends and Kain's Lance.
"Could it be... Garland!?" crazy part right there, Garland comin out of nowhere into the middle of the plot, little monologue on The Invincible, crazy ass music. That's a Classic Right There!!!
Josef's story was great too. Although his daughter does end up figuring it out if i'm not mistaken.
Necron in itself is a reference to past FF's.
Anything that has to do with Kain is instant win.

Garland and the 4 Elemental Fiends is the best. Although I guess only the old school gamer would get that reference, And Ramah' story about Josef was also a favorite of mine. IX sure is filled with subtle nolstalgic easter eggs from past games.
I can never decide between Garland and the elemental fiends and the general reference of specific job classes that goes back to the original Final Fantasy itself. It was quite nice to see Red Mages wandering around towns since we're never really shown NPCs as having job classes in the previous games.

The weapon shop was in Lindblum, not Treno.
Though that was my favourite as well. When I first played FFIX I had never played any FF before 7.
