The Coming of the Quantum Cats, Man Plus, The Forever War, The Postman, Starship Troopers, Tumithak of Shawm, Neuromancer, Do Androids Dream of Electric Sheep, Foundation, Firefly, Babylon 5, Battlestar Galactica, Consider Phlebas, The Player of Games, Use of Weapons, Excession, Look to Windward, Brave New World, Fahrenheit 451... oh, you just wanted one? Impossible.
Since story isn't necessarily limited to one medium I'll list my favourites in a few.
Novel: Dune series
TV: Battlestar Galactica (new series), and Farscape
Movie: I want to say Serenity, though I wouldn't want to slight 2001: A Space Odyssey either, so I'll say both.
Video Games: Either Starcraft or the Zone of the Enders series.
f'n Ender's Game. Best book ever.
Hyperion Cantos by Dan Simmons above all. Four books, each about 500 pages thick. Once you've read that, everything else looks like a cheap parody of Star Trek.

I'd never really read sci-fi until last month when I read Ender's Game - it was awesome. I'm just finishing off Speaker for the Dead now, and I've bought Dune. It's great to discover a whole new genre!
Most of Stargate SG-1's numerous storyarcs, though I'd need a few minutes with an episode guide to pic the ones I DON'T like... Instantly springing to mind are some scenes with the Tok'ra Anise, which just seemed a bit lame. And Kronus (or however the show spelled it) he was paraphrased to death. Literally.
