There is more Nethicite than three shards, first there is the three shards from the sun cryst, Dawn, dusk and midlight. The dawn shard was hidden in the tomb of raithwall, guarded by Belias, the Gigas. The dusk shard was given to Dalmasca as a national treasure, and the midlight shard was given to nabrardia. Along with the Sun Cryst at the top of the Pharos at Riddora, this is the deficated Nethicite found in Ivalice.
There is also the manufactured Nethicite from Draklor Laboratory. There is the piece that Larsa gives and later takes back from Penelo, the piece found with Mjirn after the battle with Tiamat, and the pieces infused in Judge Bergan. There is probably more manufactured Nethicite other than the few pieces shown.

The correct answer is 4900.
Bubble actually raises your HP above 9999, it will still read as 9999, but you'll have a buffer between when you HP will drop. Need proof? Try it yourself
