Aah, a tough question. In the end, I have to say, I have no preference between the two, because both had some flaws and both had really great things about it. III on the NES was a classic I loved playing and in general there's nothing wrong with it for a NES game, but it's battles can be unforgiving and its job system is very unbalanced. III DS had a better balanced job system and made the very great improvement of giving us 4 different main characters. I'm a big fan of Luneth, Arc, Refia and Ingus. Also, the DS version made some major improvements for certain bosses. Like, the Final Boss no longer uses the same attack over and over. Also, some dungeons were very muchly improved, especially the final dungeons. And the music in the DS version is significantly upgraded as well.
Yet in the end, the DS version has flaws just as well. The limit of 3 enemies per battle is very bad and while the idea of mognet didn't struck me as bad, it was poorly worked out and made side-quests a disapointment. Also, the new main characters were not integrated enough in the story.
That's why I can't decide between the two. Was FF III NES a great game? You better believe it was. Was FF III DS a great game? Of course it was! And I don't understand the hate it gets. But in the end, there is no perfect version of III yet. III DS was a nice try, but in the end it received mixed reactions. For me, a perfect remake of FF III would be one that makes the people who played it say: "Damn, this IS a good game after all!"
Wish I could remake FF III to my tastes. Alas, I lack the power or the skill. Regardless, I'm sure that if I could do it, people in general would feel positive towards it.
So yeah, can't decide between III NES and III DS.
